I see that the OiF controls have inputs for linear encoders through the Separate Detector Unit. Would it be possible to use these to compensate for backlash more efficiently?

Exactly for that purpose were designed.
In case of poor mechanical condition, scales will not help to much. There may be too great discrepancies between two separated measurement systems. Make up your mechanics, bearings, ballscrews, linear or box ways, geometry set backlash value and proper acceleratoon of them and look is a large expense on scales justified or not. I would start from here.
