Have you verified that by looking at the G code and finding the misalignment there?Quote:

If it looks correct in the preview then it isn't a code issue. Look elsewhere.
I recently had a similar problem on multi-pass clearing paths in which had errant Z-axis step-downs.Quote:

To make a very long story short - the issue was resolved by a firmware update. Along the way, I used a 3rd party simulator to rule out g-code issues, aligned the machine, and repeatedly ran test toolpath cases using two different jobs to rule out speed/feed as the source of the mischief.
