Look at the KB-SI-5 which I believe is an isolator that attaches on top of a KB DC motor controller

Most likely any interference is introduced by AC fields, and even a DC...
Shields should go to EARTH, not any DB25 GND pins.
There should be one earth ground point, so route the shields to that point.

On 24v these motor were bad in Mach3, it wasn't until I update to 48v that the motor operated as expected. If they miss steps when you slow the accel, then that is a problem. Is there any binding the...
To me lost steps, mean you are try to drive too fast (for the voltage) and the motor is stalling rather then move. I would switch to a 48v power supply for the motors for sure...

Sell what you have and upgrade to a heavy machine, my advice.
Driver is not normally repairable, but I would at least open and inspect the circuit board carefully for "Open, broken" circuit components.

Swap inoperative Y driver with the X axis driver and verify that power is correct at the Y driver.
