SOLVED.

Responsible for the problem was the X Axis stepping motor, it was loosing steps even without load.
Replacing the motor solved the problem completely.

Yeah, the plan was having the controls outside since the beginning, its nice to watch it from outside through the glass without the dust and the noise :)
