After having issues with tool crashing into part, I decided to install limit switches to be able to set home as well as a fixed tool height sensor.

As it urns out, this was the problem. After moving the spindle to a safe height, I reset the machine coordinates. I then ran the program again after setting the work piece height to zero at 1" above...

I do set the top of the workpiece as z-zero.
