Meybe the lead in/lead out moves are causing the problem, check it out. A proper toolpath should never engage into the model of the part...

There is no easy way of turning stl's into Iges surfaces. That said there are workarounds:
All of the Delcam software recognise stl as geometry for machining, you just have to set it up properly....

What postprocessor are you using? are you programming (modelling) in inches or mm? Is the postprocessor in inches or mm? are the tool definitions correct (diameter and geometry)?
