The code was set up to switch to machine coordinates and then send the z axis to the home position. If you don't like this behavior you can always edit the gcode and delete this line out of the code....
If I were you I would switch the gantry to the narrowest direction. You don't want that long unsupported gantry. Make the long direction supported. Just my 2 cents...
