All you need to do is move the part to the initial cpl... or create a cpl and use it for the sequence.
Are the holes pointed at the center? Im not sure why you would want to rotate about a non...

I agree with Tim... at first, remembering to de-select geometry was down right dangerous (costed me a part on a couple of ocasions) but once you get used to it its ok. and it beats having to reselect...
