    I would go with the Heavy duty version of the Koyo.

    You may be better off to use a through-hole encoder rather than a shaft type. (no bearings).

    Almost impossible to trouble shoot from a distance, you need to check all devices connected/responsible for the Mach E-stop input.

    You can try a choke in series with the motor, but with PWM you should not normally have to do that, this is one advantage to PWM.
    It must be running a very (abnormally) low PWM frequency in order...

    Are these the helical versions?
    Generally it is wise to use stainless versions for servo's, the aluminum are typically reserved for encoders.

    Did it suddenly start this or was always there, It appears it may me a simple PWM drive, if so often the main reason is too low a PWM frequency.

    The problem with Fanuc AC servo's is they use a proprietary method for commutation, I have removed the encoder and fitted a through shaft version replacing the encoder with one that has BLDC...

    22 AWG wire is rated for 3amps, If referring to the control signal to the stepper drive itself, that should be a lot less than 3amps.
