    That would be best. You can also check for ball nut clearance and figure how you are going to mount the screws and what style nut you want to use.

    When converting a mill you will likely have less travel than you get on the mill as delivered. That is because the ball nut or nuts are longer than the brass nut that the lead screw goes through....

    I doubt it is the encoder because it works fine on the other axis. I would bet on the selector switch or any circuitry between the switch and the drive.

    That is a opto-isolator. The left side is a LED and the right side is a photo transistor. When the LED part is lit the light emitted causes the transistor to turn on.
