    Yes, Fusion is definitely able to do parametric and direct modeling. You are also right that you can double click the sketch in the browser to edit. I just checked, I just usually right click.

    You can always model in some "plugs" that you can use in that machining setup so it thinks that the holes aren't there. Then in the next op or setup dont select those bodies.

    If I understand your question correctly, as long as you set up your stock dimensions the same in each setup the part will come out the correct thickness.

    I can't post a full drawing but I could post up the basic feature. It's a blind hole so it cannot be flipped and machined from the other side.

    It is a 2008 HAAS Mini Mill. The dimensions for just the hole really is just .500" to a 4" depth. The only tools I have right now to make the cut is the Harvey tool I listed above and a 1/2" diameter...
