Brendan my best advice is to contact Tom at Cand CNC.com and talk w/ him about your plans.
Can you get by without one - yes. Can you do consistent good cuts without one - no. Get a THC and avoid problems and non satisfactory results.
What happened to Switcher? I have not seen him on this forum in a loooong time.
Plasma leaves a hardened carburized edge after cutting steel. If you can remove a few thousandths with a grinder before milling it should go much easier.
Swap motors from Y to A and see if it follows the move. I suspect it is mechanical also and you will still find it on the Y after the swap.
