you need to increase chip load: decrease spindle speed, increase travel speed, change to larger diameter endmill, endmill with fewer flutes. Or some combination of the above.
forgive me for these basic questions, in case they are too basic.
is the Z missing steps? what if you reduce the plunge rate?
Or, are you using an upcut bit and the Z is not holding -- that is to...
I would take a close look at the frequency of the signals being sent to the motor. It should NOT be hot. barely warm is okay, but if it's hot, something is not right.
I think we need higher-resolution photos. What is the make and model of that motion card? Have you searched for a manual for the card? or can your seller provide one?

with regards to replacement, unfortunately I already tried this. This is my second XHC pendant. The first had the additional issue of a wheel which was much less responsive.

in this case a brush curtain might be the only easy solution, or build yourself a sheet metal cover which has a slot for the spindle bracket but otherwise encapsulates the ways?
update: I downgraded to mach 3.043.62 - no changes.
Motion on the Y, Z, or A axis will result in occasional (always positive direction) motion on the X axis, but only if using continuous mode...
