Did you check the "Diagnostics" screen in Mach to see if "LEDs" lite up when you activated the E-stop and limit/home switches? This will check the basic connection between the computer and the mill.
Fire everything up and press the E-stop on the front of the mill, the big red "Reset" button in Mach should start flashing.
- Press/Reset the E-stop on the mill a few times

I believe others have had problems with the E-stop switch, but I think it was a pretty easy fix. Just tweaking the clearance for the switch or something.
