Dave, you have excellent eyes! I'll double check the gaps today. The machine has been taken down and setup several times since that picture but it wouldn't surprise me if it was still incorrect....
Better late than never. I'm setting up EMC2 on another machine and realized I never shared the configuration files. The setup is basic with no switches for limits or home. Hopefully it'll help...
I think most people have an external box for the stepper driver and breakout board and then the parallel cable connects it to the computer. Since you have the stepper driver in the computer itself...

I should've looked at the date before my previous post. Glad you got a mill! Most of the stepper motor cables I've seen for use on the Taig and similar are 20 AWG, like these.

The G540 requires EPP. Is that the mode the parallel port is set to? There should be an option in the motherboard BIOS to set the port mode.
EDIT: Sorry, just saw you already set the port to EPP...
