On the MDI (Alt2) page of Mach3 there is a button saying Verify. After you run your part push the "Verify" Button and it will do it.
(I use screenset 2010 and verify is on the run page)

Try using the "verify" in Mach3. You may be losing steps. The verify will travel home and back again to see if the steps match. It will tell you how many steps difference there is.
