The part you are making might not allow for this but,You could put some tooling holes in your part for location when you turn it over.Tooling holes are dowel holes that you bore all the way through...

Have you tried adjusting the facet tolerance? It is set at 0.1 as a standard setting,you could try setting it to 0.01 and see what happens.
Another way is to program the two holes first and then write another program to machine the profile.
