Can layers be merged / flattened in SolidEdge 2D or can you only transfer elements from one layer to another, then delete the empty layers.

In AutoCAD you can select the items you want on a different layer, and then change the layer they are on with the layer dropdown, or you can open a properties window and change the layer they're on.
I'm assuming they'd have similar functionality?

yep thats how I did it. Having used Photoshop a little bit I was wondering if engineering cad programs had similar functionality but I guess it's different for image editing applications than it is for cad.

Yes you can transfer elements, but you can move all the items in one go: select all the layers (click on the first one, hold shift, then click on the last) then click the "select all" button to highlight all the drawing elements, then Move Elements and select your target layer. You can delete all the unwanted layers together, too.
