X axis off from center of pallet rotation

So I run a toyoda vf 60, and am boring a part 180 degrees apart on the B axis. My bores are coming out .002" offset. so if I put a .001" in the common offset they come out perfect. I am wondering if there is a parameter I can change to offset where machine X zero is to solve the problem for future machining?

Oh and I am using the side of a tombstone and using Machine coordinates to machine my part. so one side would be X-15.2171 and the other X15.2171, thanks.
