Having Problems when Z axis is referencing home

I have a sharp 2007 2412 super mill mill, I'm been have a little issue with the Z axis not repeating when I shut the machine down over night. My tool heights I took the night before and when I start running the next day are off .100 of an inch in Z. Has anyone had this issue before? It started doing this I have no clue what could cause this.

    Thanks

the encoder is an absolute type, so I would say the problem is with mechanical parts, like loose gib or something.
