Auto Gantry Squaring Mach 3/Smooth Stepper

Cant get my machine to auto square while homing. I have 4 axis with "A" slaved to "Y" axis with 4 separate limit switches in series NC. I set Mach 3 to not home slave with master and have set smooth stepper to home axis individually. I set the macro to RefCombination (10)(Y,A) and I also tried setting it up as four separate items with "A" set to go before "Y". What I get is "Y" and "A" hitting a switch and stopping. DROs shows all axis are homed. Anyone have any suggestions?

    Thanks,
    Stuart

The Y and A home must use separate pins.
Never used a Smoothstepper, but perhaps there's another setting in there?

I home both at the same time. The switch location is how I keep it square. Each side hits the switch for that side and backs off a certain distance. I adjusted the switch location on one side to get it to square up each time.
