It sounds like the Arduino bootloader is getting in the way, then?
If you have a ICSP "bootloader burner" adapter, you should be able to program your sketch to the Nano without the bootloader, which might help?

Using a Leonardo and setting the proper VID/PID it is recognized as a USBIO module. I'll post further details tomorrow. Thanks to everyone for their help.
