Can I just attach L1 to one pole and L2 to the other?
Where is it best to ground the EMI? (to the VFD Ground terminal or machine frame?)

Yes, on the line side, L1 to one side and L2 to the other. Load side, the same.
All grounds should be connected to the panel at a single point to help prevent ground loops.

20A may be on the light side, depends on what size your spindle is
It would depend how you have your control cabinet wired, the supply to your VFD Drive would normally include a Ground wire so the Ground would connect to the filter along with the L1 and L2 and then connect to the VFD Drive

All equipment grounds should be tied together. Power line coming in ground the green or green/yellow to frame, that tie point to the VFD ground and EMI ground.
