Ok, the part I didn't understand was that the SS had 2 parallel ports. (The "draft" manual for it hasn't ever been updated since it was made in 2009, and the only way you'd really know that from it...
I just added a PWM spindle to my machine (Mach3 > SmoothStepper USB > Gecko G540). Now it runs, but with some very odd symptoms:
