How was tool 2 selected? Are you sure there's no G43 H3? Pathpilot knows it's not using the offset for tool 2 and that's why the tool length is displayed with a red background.
The easiest way to do that is to hold down the ALT key when you select the edge. It's a feature that's not well documented.

Check that the "length offset" in the F360 tool description is set to 5 and not 3. It's on the "Post Processor" tab in the tool editing dialog box.
