What kind of tools are you using. Hss, carbide? Coated or uncoated? That makes a big difference. Your numbers seem low for carbide but are not far off for hss.

Gearing up your motors will decrease torque. 3-1 means 3 times less torque. That would be bad. If your using steppers I would direct drive the screws.

First I would try to tune the motors at a much smaller move. Maybe 1000 counts instead of 10000. Did you add the low pass filter? If not I would. Take out your I gain until everything else is good....
