Are you referring to NC programming (gcode) or just programming in general? There are many options for the latter. I've been a programmer for 25 years.

Mach3 is notorious for these kinds of issues, particularly with high acceleration. Other causes might be your stepper drivers overheating or shaft couplers slipping.
