I need to change the servomotor break and to do that i need to take off the enconder. After that i need to calibrate the enconder and i would like to know how can i do that.

Is this an AC or BLDC motor?
If it is common Brushed type, you should not need to recalibrate.
OOps I just read the title, says 3 phase!
In many instances, the encoder is keyed to go on one way when AC sinusoidal.
Otherwise you could precisely mark the encoder and shaft.
The re-calibration by instrument would depend on the initial type of commutation.
