    Hole selection for drilling in mill module

    This is the case:

    I have a square piece of metal that has to go into a pocket. To make this work I've gone the well-known route of drilling out the corners of the pocket, to avoid the internal radius left behind by the mill.

    My problem now is that GibbsCAM does not recognize these holes as hole, because they intersect with my pocket, leaving 3/4ths of a hole in each corner.

    In the picture you have selected just the inside surface of one of the holes. Try turning off face selection and select the whole model then run AFR.

    I usually use Geometry - Point and put in the center points when needed.
