You should NOT have to change tool offsets with each setup - that would be a huge waste of time. I'm no FANUC expert, but think that on your machine you would use a G54 J1 for fixture offset 1. On my Okuma OSP it is a G15 H1.
Either way, you will only change your fixture offset and not have to change tool offsets each time for each job. Sometimes it is called ZERO SET instead of fixture offset...

are you using work offsets? g54.. g55
do you have a zero tool
set work shift with tool zero
or tool eye
set zero w/anytool
then set g54(might be work shift 01 me thinks)
for the amount of face stock you want to remove from OAL.
then flip part and establish g55(work shift 02) should be
(work shift 01 + dif of step in jaw + plus stock remain on OAL)
assuming part zero is located at the machined end the g54 and g55 values should be neg.
