We need more information. Is this happening when trying to move the machine? Is it when you try to reference the machine.

This typically means that there is a problem with the cable or connection to the encoder. Check all the wiring and plugs.

It happens immediately on X axix when we try a job. We have reduced the load as well as cut depth so as to avoid mechanical and load factors but to no avail. Also checked the pulse coder cable continuity to main PCB. Its OK. Now have decided to change the entire motor as pulse coder is not available but motor is.

After changing the motor alarm is gone. But the new motor installed ( its actually used one) generates wierd noise. Motor is Ac sevo motor (A06B-0512-B001).

I would talk to the people that supplied you the rebuilt motor first. Also it could be some settings in the parameters that need adjustment to the new motor. This is not my area of expertise but others I am sure can lend a hand.

As a long shot first and will cost nothing except time.
The Fanuc (Red Cap) encoders traditionally have three securing screws at 120°, these have slots to align the commutation by a couple of degrees, try slacking off these and adjusting through the few degrees and see if it diminishes.
Hopefully the encoder case is correctly oriented to the correct position.
Normally these are adjusted so that the 4 communication bits are all high when a DC current is passed through the windings to orient the rotor.

The method you mentioned helped a lot. Still the noise is there but not much.
