I had a similar issue, but I was increasing z-steps in long 3-axis carving files so that the end of the cut was about 1/8" deeper than the beginning of the cut. Turns out I had two issues. One issue was that even though the machine was grounded, my dust collection was creating static that was discharging into the grounded machine. I had to make a grounded shield on the dust collection line. The other issue is that the company that I purchased my servos and controllers from, had spec'd in the wrong encoder cable for the z servo. I need a cable with an amplifier to go the relatively longer distance to the z servo. I replaced all three encoder cables. I haven't had any step increases in the 15 years since.
