I had the same problem after reinstalling lasercut. A 50mm sq was 47mm. try adjusting the PULSE UNIT and both the X/Y axis from the option then worktable menu.
(write down the original settings). Pg 42 in my manual, yours may be different.

Thanks Rick - took a little while but here is my 'furmulae'- works like a dream!!
Step 1. Cut a square 100 x 100
Step 2. Take the size of the wrongly sized cut square, in my case it was 92 instead of 100
Step 3. Divide the size, i.e. 92 – by 100. This give you 9.2 – change this to .92
Step 3. Take the reading for x and y axis in the Machine options Worktable, click the little square next to the reading – this reading should be +- 33. Multiply this number by the .92 arrived at. Enter this figure into the little square reading.
Step 4. Download configuration.
Machine should be OK now!!!!./
Yes , it could be happen .As Rick says ,it is related the pulse unit in option ~
