You say you have problems. What issues are you having specifically?
If your code worked in aluminum but not in stainless you probably need to decrease your speed and feed. 316 will break tools very quickly if you push them too hard or fast. What are you using for speeds and feeds? Is this an internal or external thread?
Also, you should probably make the thread in 2 passes with the first pass 70% depth and the 2nd pass full depth.
Edit: just thought of this. If you are milling off center in polar mode (g12.1 on a citizen), make sure your tool is on center. If your tool is off center the tool path wont come out right and your tool could be hitting more material than intended.
