I cannot comment on your particular situation as i am unfamiliar with your setup, however, at work i have a large horizontal borer and it pretty much does the same job day in, day out 24 hours a day, 7 days a week. about 2-3 years ago we started noticing the same thing. We were interpolating the bores, then finishing them with boring bars for correct finish, final cut around 0.25mm. we started noticing these flat spots at the 12:00, 3:00, 6:00 and 9:00 marks. in extreme cases, we found that the boring bar was unable to cleanup these areas completely. our machine is a Hyundai, and we contacted our support personnel and they assured us it was a programming issue. after many hours (we actually spent 2 full shifts) trying different coding etc. eventually we contacted support again and they flew someone up to take a look. As it turned out, it was wear in the ways and screws and was not repairable without spending big money. We adjusted as best we can, fiddled with the coding, and made a point of leaving extra green prior to boring, and this has kept us in business. not sure if this is a similar problem to what you're having, but maybe check for wear and backlash before you get too frustrated.
