Tool cuts through features in pocket

I am trying to cut a pocket with some raised features inside of it which are the same height as the bulk material surface. If I do this using "From boundary curves", I can't select a step down. When I do it using Pocketing, the tool makes cuts across the features. How can I prevent this?

Please post the model for testing.

Joakim explained that the issue was due to my "Cut-link distance" being too large (2.5). For a 0.03125" cutter, he suggested 0.015 and that solved the problem.
