I don't think that you can share your home and limits and still use the safety circuit, as the circuit will be triggered when you home the machine.
Again, my opinion, but with a stepper machine, I don't think that you need to bother with the safety circuit at all. Just put each switch on it's own input pin, and assign them to both home and limits.
Generally, the charge pump is used to prevent powering up the machine. The charge pump is part of a safety cicuit for a relay or contactor, so that you can't power up the machine until the software is running.
