Sorry in advance if what I have to offer is stuff you've already covered... I don't own and have never used a SmoothStepper; I'm just trying to help.

Have you read the SmoothStepper manual?
    http://warp9td.com/documentation.htm

It looks like there is a SmoothStepper driver for Mach3, have you installed it yet?

The first thing you need to do is to install the Smoothstepper plugin into Mach. It is available from the warp9td.com website. Once you've done that Mach will bring a window up when you load it and ask if you want to use the smoothstepper or your parallel port. Choose smoothstepper.
The smooth stepper has the equivalent of 2 parallel ports on it, they are labeled as port 1 and port 2 on the PCB. I don't remember if the ribbon cable -> parallel port was included with the kit, but if not you'll need to buy one of these. Connect the ribbon cable to which ever port you choose to work from and then connect the other end to your breakout board.
You can now go into Mach and setup your "ports and pins" to map out what pin on your breakout board does what.

The smoothstepper is like having two remote parallel ports, connected via usb. Configure them just like parallel ports, the header->DB25 cable is wired exactly the same as a parallel port cable, just plug it into your breakout boards parallel connector.
