I just got a new lathe chuck for my 14x40 lathe, the chuck is a three jaw and has a cap head screw on either side of each jaw. My question is what are the screws for and how are they used??

If the cap head bolts are in the face of the chuck body, they bolt the body to the backing plate.
If these bolts go through the jaws, they are removable jaws and can be flipped around for large OD parts. This is also a feature handy for mounting soft jaws.
If these are around the chuck body OD, just behind the pinions, then they are for setting the chuck true to center. Set-true chucks are usually very high end quality. I wouldn't be without one, but a four jaw would do in a pinch.
If you have a manufacturer, model or web link for where you purchased this particular chuck, it would help identify the cap heads purpose.
