I have a CNC milling, Mitsubishi, EZMotion-NC E60.
I would like to transfer programs from my PC to the NC. There are two available serial ports DB-25 and DB-9 on the NC side.
Does both work? The manual talks about the DB-25 but it does not mention DB-9.

If DB-9 can work, what is the wiring diagram for that DB-9 to DB-9 cable? Is it standard (1-1, 2-2, 3-3,..., 9-9)?

Here's the diagram of the DB9 male pinout that should be coming out from your PC, and here's the E60 I/O port pinout. So now you can deduce your female DB9 to DB25 cable that will allow you to use your PC's COM port.
